Bookkeeping Controls for E-commerce Sellers

A practical guide to e-commerce bookkeeping controls, marketplace reconciliation, GST data, returns, inventory movement and accounting review for online sellers.

Discuss your requirement

A marketplace payout is a settlement, not a complete sales record. Useful e-commerce books connect orders, invoices, returns, deductions and payments without losing the trail back to each platform.

Keep the source reports separately

Save the original order, invoice, return, settlement, fee and tax reports for each channel and period. Record the download date and reporting filters. Preserve original exports before cleaning data so a later difference can be traced rather than explained from memory.

Build a gross-to-net bridge

Connect invoiced sales and credit notes to the settlement statements. Identify commissions, logistics, advertising, tax deductions or collections, reserves and other adjustments separately. Match the resulting payout to the bank and keep unresolved differences in a clearing schedule.

Illustrative reconciliation: a statement showing ₹1,00,000 of collections, ₹10,000 of returns and ₹8,000 of deductions produces an ₹82,000 payout. The bank receipt alone cannot establish revenue or the tax treatment of the ₹8,000. The underlying invoices and statement detail must explain each component.

Separate dates and exceptions

Order date, invoice date, return date and payout date can fall in different periods. Maintain the connection between them. Distinguish cancellations, customer returns and return-to-origin events; do not reverse revenue or stock solely because an operational report uses the word “return”. Check the actual invoice and goods movement.

Use registration and inventory controls

Where relevant, tag transactions by channel, GSTIN, state and stock location. Reconcile branch transfers and stock movements to their supporting records. Keep registration-wise tax workings visible even when the management report combines all channels.

A practical monthly close

  • Confirm every channel and bank account is included.
  • Reconcile invoiced sales, credit notes and platform reports.
  • Check settlement balances and ageing of unpaid amounts.
  • Match fee invoices to deductions; isolate unsupported charges.
  • Review inventory and registration-wise tax differences.
  • Carry forward an exception list with supporting references and responsibility for follow-up.

Important: This guide is general preparation information, not a conclusion about your eligibility, tax treatment or filing obligations. Requirements must be checked for the entity, facts and relevant period.
